I use bobbins and keep them in a transparent box according to numbers.

i have used the card bobbin in plastic box system , but i have many unwound flosses that it would take me weeks just to sort them all, i like the ideas here of bags and keeping the spare threads with them as well. maybe labels on the bags to help with number identification?!

I wind mine on bobbins and store in the plastic boxes. It works for me. The boxes seal shut and are in numerical order.
